Method synopsis

Mixed-effects modeling approach to partition phenotypic variance into genetic and environmental components using pedigree information and repeated measures data.

Synthesized from method descriptions across 11 papers using this protocol.

Procedure from a recent peer-reviewed implementation

Steps below were extracted from the most recent peer-reviewed implementation of this protocol in the corpus — Is the propensity to alarm-call heritable and related across multiple contexts? (2025), Animal Behaviour. Implementations in other papers (listed below) may differ.

1. Fit bivariate animal model
Used MCMCglmm function from the MCMCglmm package in R version 4.4.0. Model included both natural calling rate and probability of calling when trapped as response variables with random effects for individual, permanent environment, year, and colony. Fixed effects included intercept, predation index, valley position, colony size, sex, and age category. Used weakly informative prior for random effects and ran for 610,000 iterations with burn-in of 10,000 and thinning interval of 600
Quantities: 610,000 MCMC iterations with 10,000 burn-in and thinning interval of 600Duration: Computational analysis phaseConditions: Bayesian MCMC analysis using weakly informative priors
Equipment: R statistical software version 4.4.0, MCMCglmm package

Typical Equipment

• R statistical software version 4.1.2
• ASReml package version 4.1.0

Output Measurements

• heritability
• evolvability
• variance components
